Samuel Sterns was one of the hulks biggest enemy when he became "the leader" this seems to be hinted at when a few drops of the hulks blood drop on to his head in the movie. As I recall, he was at one point able to mind control the hulk. That could make him the target for the avengers without making him a true bad guy. Don’t forget that dr. He was, in fact, letting Thunderbolt know of a "team" that he was putting together and the "team" could be used to capture the Hulk. My guess was that, in the Avengers movie, Thunderbolt would dupe the Avengers into thinking Bruce Banner/Hulk was a villain who needed to be stopped, and the Avengers would go after the Hulk, only realizing as the movie went on that Banner/Hulk isn't a villain at all, which would then bring the Hulk into the fold of the Avengers.
